A 3-as kiállítóterem színes üvegablakai eredetileg nem tartoztak a múzeum épületéhez. A vallási szimbólumokat ábrázoló tizenkét üvegablakból álló sorozat korábban a zsidó gimnázium zsinagógáját díszítette, s csak az egyházi iskolák államosítása, és a zsinagóga megszüntetése után került jelenlegi helyére.
A Zsidó Gimnáziumot hosszas tervezgetés után végül 1920-ban hozták létre, akkor, amikor a huszadik századi Európa első zsidókat korlátozó a rendelkezése, a numerus clausus törvény értelmében a zsidókat jelentős mértékben kiszorították a közép– és felsőoktatásból. A Zsidó Gimnázium a korszak egyik legszínvonalasabb oktatását nyújtó intézménye lett, egykori diákjai közül sokan váltak a tudományos világ meghatározó alakjaivá. A gimnázium igazgatója 1945 után Grünvald Fülöp lett, aki 1931 óta a Zsidó Múzeum állandó őre, tudományos munkatársa is volt. Amikor az államszocializmus éveiben az egyházi iskolákat államosították, és a gimnáziumi osztályoknak ki kellett költözniük az épületből, Grünvald megmentette ezeket az ablakokat, és átszállíttatta a múzeumba. Nem ez volt az egyetlen leletmentése: a háború és a holokauszt időszakában kollégájával, Naményi Ernővel megszervezték, hogy a múzeum értékes tárgyait a Magyar Nemzeti Múzeum pincéiben elrejthessék. A háborút követő években a kifosztott és elnéptelenedett zsidó közösségek megmaradt iratait, tárgyait és zsinagógai berendezési tárgyait szerezték meg a múzeum gyűjteménye számára.
A sors kegyetlen iróniája, hogy a korszellem végül őt sem kímélte: 1963-ban mondvacsinált okokra hivatkozva eltávolították a múzeumból, majd néhány hónap múlva elhunyt. Egykori gimnáziumi tanítványai ma is emlegetik, s fenntartják tudós tanáruk emlékét.
